I have been racking my brains and running all around my trial of fireworks CS3
trying to see if there is a method of changing the output file for the 'File >
Export' from gif to jpg. Is this possible, or am I going bonkers ?

I am sorry, I found the optimize window to change it to jpg :)

Will Fireworks still automatically know to use a gif when it had something with transparency ?

No, because you could also use .png

You work with your image/graphic in FWs png and choose to export it in
whatever format you desire.
