We are running Exchange 2003 and use Exmerge for daily backups of the
mailboxes. How do use Exmerge for the mailboxes that are over 2GB?

Thanks

You can't. ExMerge doesn't support PST files larger than 2GB.

Please consider adopting an Exchange backup solution.

Your current solution does not handle your log files, which are likely
to be out of control by now.

Even the NTBACKUP tool will backup Exchange properly. With Exchange RSGs
mailbox-level backups are largely unnecessary. Exmerge actually
generates more transaction logs and compounds the problem. I am not
certain whether EXMERGE in this scenario generates them in excessive
amounts, but operations like archive and mailbox move wizard certainly do.

Last but not least, a proper backup tool is faster and verifies success.

You can back up a mailbox in parts by, say, date range.
