But when we publish the Master Project it also publishes assignments updates of the sub-projects although these projects are read-only. We would like to avoid it. I was thinking of breaking the Link and Publishing it and re-establish the link after publishing the master. Any thoughts ?

I use a "program level" project to link all of the projects I am working on together under one summary task and use that to speak with managers and stakeholders. When doing this, I use the "Insert Project" command under the Insert Menu and I have no issues whatsoever.
