Ccleaner can be pretty aggressive that way. If you're not adding & removing proggies from your system frequently, you could forgo ccleaner's registry cleaning option altogether. If you do add/remove proggies regularly and want to make sure that nothing is left behind (including in the registry), try using Revo Uninstaller instead. I've found it to be as thorough as, if not more than, Ccleaner in removing leftovers from an uninstall. But it's a lot easier to track what it's doing. And finally, adding/removing proggies increases the registry file's fragmentation. An excellent registry defragmenter is ntregopt: stupid-simple to use, very stable. Fwiw, I've no connection to either (free) product mentioned other than being a happy sys admin.
