Will NGEN.exe convert my VB.NET application to native code for mobile
devices? Assuming that it would work, would that mean that I would not
have to distribute the compact framework with my application?

No

Even if there was some sort of ngen like application for mobile
devices, you'd still need the CF to run your application.
