I am currently using windows media encoder to stream our church services live.

I want to design a FLASH website that uses windows media player for the
streamed video.

I also want to know how to use custom flash buttons to control windows media
player?

Where do I start?

The only why Flash can interact with Windows Media Player is with a 3rd party application. You would have to use Flash Media Server to stream video in that way.
