I'm looking to script it. Right now I can only enter tones in manually.

About all I can think of is you use Audacity to make an MP3 and play it ... but what will Skype do to DTMF over audio ... If you just want to listen or talk over the computer's speaker and a mic, there is BluePhone Elite, which will tether to a phone via Bluetooth. It hooks in to your address book, which will store numbers with pauses.
