I double checked the issue and yes this must be a CAL problem.
The Junk Folder is a Default Folder. Thus this problem will be solved with
SP1.

Actually.. in terms of junk email and deleted items.. it was simply
that i had the schedule for checking too close together (not even a 15
minute window between checks).. once i set this to say 3 times a day,
all is well.

Managed folders (custom) would be a cal thing.
