No, there is NO SINGLE PROGRAM that can do what you want, free or paid
for.

Registry issues are separate from Malicious activity, but can be caused
by malicious activity.

I would suggest that you try:

Malware Bytes Anti-Malware (they have a free version)

Trojan Remover, v 6.8.1 (full function trial)
http://www.simplysup.com/tremover/download.html

Safer-Networkings Spybot Search and Destroy

partition perhaps?)
