I have a win2003 sbs running wss 2.0. I have a new win2008sbs with wss 3.0 . What is the best way to migrate data from old to new server?

Files that are stored in the file system can be incorporated in
SharePoint *pages* by being included in the sources of content for
SharePoint indexing/search. But thus only via search.

In other words you lose something ...

WSS 3.0 (etc.) indexes PDF files provided you have installed an IFilter
for PDF files. It's irrelevant whether those PDF files are editable or
not. Indexing deals with the contents of the (stored) pdf file at the
time the crawl was made (or re-made).
