For no apparent reason my NFCU savings account started only reconciling to
the "available balance" instead of the actual balance. NFCU requires a
minimum of $5.00 in savings to keep the account open. It was working with
the total balance, showing all the funds in the account until about 2 or 3
months ago when the manual reconcile window started popping up following a
download to ask if I wanted to "adjust the balance," and showing the account
off by $5.00.

I'm using 2009 premium. It never did this before. Did something change with
a software upgrade, or perhaps with the NFCU download? I can switch to the
paper reconciliation and use the correct closing balance and it reconciles.
When I switch back to the online reconciliation it shows $5.00 off again.

Did you contact NFCU and ask them about the $5.00 difference. Maybe they
are charging you a $5.00 fee.

I'd ask them if they changed their download process to only reflect
available balance? that's what it looks like to me. maybe you should
just adjust your balance to match their new process.
