Unfortunately that is the way FP Publishing works
- solution if you want to do it by file is to use drag & drop only at same level

OK, based on that answer, they are simply folders (not subwebs). When I
selected both sides to the same folder level, I can use drag and drop and it
works fine. But in the same view, if I select a file on my local site and
then choose Publish Selected Files, the file ends up in the root level; it
doesn't go to the same folder level that is selected on both sides.

Like many webs, I have an 'images' subfolder right below the root level; and
that 'images' folder is further subdivided into other subfolders. When I
'select' a file from root/images/accessories and use 'publish selected
files', the file is published properly in the same subfolder on the remote
site. But when I do the same thing from another subfolder on the same level
as the 'images' subfolder, it publishes the selected file to the root level
on the remote site; I have to use drag and drop to get the proper results.
So my 'other subfolders' must have some different characterics than my
'images' subfolder, or they would work the same way. I'm confused.
